I've figured out what triggers the behaviour, it happens whenever we use
the touchscreen.
Best short term solution is to disable the touchscreen. To do this on
Ubuntu 12.04 do the following:

Shortly after reboot, the problem starts occurring.
Haven't been able to find a trigger for the issue.
When opening the home folder, using the left Unity menu, we are unable to open
files or folders by left clicking on them.
When right clicking, the menu contains no open op
