I confirm this bug with gedit, the calculator and text boxes in gtk3 -widget-factory. Changing the colour scheme in Gedit is a workaround. I have this problem with my user, on Ubuntu 16.10 upgraded from 16.04, but not logging in the guest session. So I guess the reason is some hidden setting left by 16.04
