Hello, I want to comment I have a same or similar problem. I'm running Ubuntu
7.04. Don't know what caused it, but before it happen I had compiz-fusion
running and I installed wine, Utorrent, and now all icons except lan manager
are gone.. even though there's no space between.

Steps to reproduce this bug:
1) Open some applications which have tray icons.
2) Lock the Gnome screen
3) Unlock it.
4) Voila - at least one icon will be "invisible", no matter what theme you use.
