Daniel, yes the extensions that are part of GNOME Classic (and installed as part of gnome-shell-extensions) have the same problem. Iain, I'm reopening the gnome-shell part of this bug since I believe this bug is actually in gnome-shell and not gnome-tweak-tool (see comment 2). My understanding is

I believe this is actually a gnome-shell bug since we get the same behavior with gnome-shell-extension-prefs These gnome-shell "mode" extensions are always on in that mode and can't be disabled so it would be nice if both g-s-extension-prefs and Tweaks would show that. ** Also affects: gnome-shel
