If a pop up (or another app window) appear when you are dragging another window border (like resizing window or resizing a column) the new window take the focus but the cursor still keep the "double-arrow" mode. So you cant do anything with the mouse. The only way to recover is to close the new window with keyboard shortcut, retrieve the origin window, finish dragging, then the cursor return to the normal "arrow" state.
