Hmm.. I'm afraid that's a bit over my head. But yes, it's apparent that what you want to do is not compatible with how the Ubuntu/GNOME desktop is designed. A simple way to prevent gnome-control-center from touching /etc/default/locale and /etc/default/keyboard is to create a second user. By doing

In short: Symbolic links are absolutely necessary to exclude files from overlayfs. Long explanation: I use overlayfs to protect my system's root file system. With overlayfs all changes are only in RAM. So any change is only temporary. I want some changes to be persistent. To do that I copy these
