You have been subscribed to a public bug: Basically, when I have at least 2 monitors that are vertically stacked, where Primary display is on the bottom (see attached screenshot), most apps (on the first launch after boot up) and their new windows open up on the second monitor (top one). Also, all desktop icons are reset to the top after each boot even if they were manually moved to the Primary (bottom) screen. What I mean by "on the first launch", for example Chrome (at least if "On startup - Continue where you left off" setting is selected), and Spotify, when launching first time after booting, they both appear on the top screen. But if they are moved, then closed and then opened up once again - they appear at the same location where I moved them. By "and their new windows" I mean that, in Chrome for example, it works when multiple accounts exist, and so opening each of those, will open on the top monitor. Some of the apps are pretty random to this and sometimes remember their last position, sometimes - no. For example, although the toolbar is on the bottom screen, with Jetbrains Toolbox, after opening the Toolbox (from the toolbar icon), window will always appear on the top screen.
