I do not use compiz, desktop effects and I don;t have a 3d accelerator.
I think it is the gnome desktop. The window closes also if I use Alt+F9.
Changing the appearance theme does not make a difference. Rebooting
also does not make a difference.

Thanks for your report, how you're closing the applications? whith the
button or with a shortcut like ALT+F9? Does it works fine with a new
user? Can you run an application from a terminal an minimize the
application to see if there's some output there? thanks.
