You can work around this issue by:
gconf-editor /apps/panel/applets/
and find the applet settings for your clock, mine was in
/apps/panel/applets/clock_screen0/prefs
double click the cities entry. Now you can reorder the locations by
using the Up and Down buttons.
You may need to restart
This is happening for me as well in Ubuntu 8.04 beta.

Is still open upstream and the ubuntu status is Triaged there's no
need to start confirming bugs just because, it create extra work rather,
thanks.
