Seems to be two issues:
1. Every custom shortcut that's disabled will fail to parse as valid
binding in gsd-keybindings-manager.c and therefor throw this warning (to
reproduce add a shortcut, restart GDM, look in ~/.xsession-errors).
2. The command of a custom shortcut can't be changed - it's not
Reproducible with today's live CD.
1. Open System > Preferences > Keyboard Shortcuts.
2. Under "Custom Shortcuts" there are three disabled shortcuts (just called
"binding").
3. Change the command of one of the three entries, close "Keyboard Shortcuts",
reopen.
