Almost the same problem here on Karmic.
.config was owned by me, but menus inside .config was owned by root and
alacarte was crashing when trying to edit menu.
"sudo chown -R user:user menus" fixed the problem

Ive just upgraded from Jaunty to Karmic. For whatever reason the menus
dir /home/user/.config is owned by root. Now I suspect either the
permissions are wrong for some reason or the Main Menu app needs to be
executed as sudo. However the behavior in System -> Preferences -> Main
Menu is to open as
