Public bug reported:

Nautilus and some other programs  open in the second | wrong screen using twin 
view with Nividia X Server. It seems almost all programs (NVIDIA X Server 
setting open in the right window) I start from the menu open on my laptop 
screen which is supposed to be inactive. And that is true as the mouse pointer 
is on my external screen and all work is done there. So all programs should be 
opened there too.
Furthermore all desktop items are shown on the inactive screen and not on my 
external LCD screen. The only programs I can work with at the moment are 
Firefox - opened clicking on the separate icon- and Shell using a short cut 
key. And for some weird - and lucky - reason I can open Nvidia X Server 
settings so I can revert back to normal view or X Window view.
I found a similar error report at Launchpad filed by someone using Intrepid:

I am using Jaunty Jackalope and I am having the same issue gain I wanted to 
open a ticket and opened my password manager. But guess what. It opened in the 
wrong screen!
