Yes, my iOS4 device seems to prompt that off. It asked to be initialised
on plugin. Since I have downgraded to 3.1.3 I can sync again and don't
get that message. Also, using pmcenery's source fix for
libimobiledevice1 didn't work.

Confirmed, that's likely what it was. Mine was not properly being
detected as an ipod device.

I have the same problem. I pinpointed it to having my Iphone plugged in
via USB. I have not accepted it as an Ipod device, if that matters.
But the moment I unplug my phone, everything works smoothly again (after
a restart of Rhythmbox).
