I found out that bonobo had "forgotten" it's settings. This fixed it:
$ sudo bonobo-activation-sysconf --add-directory=/usr/lib/bonobo/servers

Fixed perhaps but not totally. Ubuntu failed to enter suspended mode when run
out of battery and crashed. On reboot, bonobo would refuse to work, printing in
a dialog the same error message as above, and asking to remove applets that
"don't work".
