unity? gnome-shell? other? could you try if the nautilus stable updates
fix your issue?

I use Gnome-Shell, and before then Unity.
But it seams that the latest nautilus update has fixed the problem.
Nautilus file process now shows in all window lists, incl. Alt+Tab in
both Gnome-shell and Unity.
