Now that there's an Ubuntu-Gnome distribution, the patch should be
reverted so that Rhythmbox works as expected in Ubuntu-GNOME. And stock
Ubuntu should "fix" Rhythmbox by having a rhythmbox-unity package or
something like that.

Vortex #4, under Unity after clicking 'X' you can also get the window
and dash icon back by clicking on the sound indicator, and then clicking
on the Rythmbox entry. I guess you have to use 'Music->Quit' menu option
to exit properly.

Vortex, Rhythmbox used to close completely when clicking 'X' and now it
closes to tray, so I should have said that it used to operate how the OP
desired (not "described").
Anyway, if it lacks a tray icon in Unity, then that's a different story
(and a different bug). I don't use Unity, so I'm just
Dave Lentz ~"It used to operate the way you describe, but some people
didn't like that and decided to change it." You are incorrect, it does
indeed operate as described.
I would assume that clicking the "Close" button on any app would "Close"
the application, not keep going.
As in the OP's state
Different communities have different ways of thinking so I won't waste
my time on this. This bug can be closed as far as I am concerned.

This is the intended behavior. It used to operate the way you describe,
but some people didn't like that and decided to change it:
https://bugs.launchpad.net/ubuntu/+source/rhythmbox/+bug/38512
Worse, there's no easy option to make it operate the way you want. :\
** Changed in: rhythmbox (Ubuntu)
