I have the same problem. And it happens quit frequently.
Sometimes it will happen when moving with as few as 100 files. But
generally it is with folders with higher file counts.
I have seen it happen on my SSD and also via SMB when moving files
around on my NAS.

I was having the same issue on an external wireless adapter. It would
try to connect to local APs that I had previously connected to or tried
to connect to. The below solution (deleting the SSID from
/etc/NetworkManager/system-connections) fixed my problem.

Here too, evince 3.6 ubuntu 12.10 although it does seem to remember the
windows size for a previously opened PDF, it doesn't for a newly opened
one. In this case the window will open in almost any position and any
size apparently.

I ran apt-cache policy xserver-xorg-core yesterday and realised the
patched hadn't been applied when I originally posted my Xorg logs.
I saw a update today from your PPA and now I see

This happened because rhythmbox and gvfs cannot both access the same MTP
device at the same time. The MTP protocol doesn't support multiple
clients. Rhytmbox's attempt to communicate with the device kills gvfs'
session, resulting in this.
You should explicitly unmount the device in Nautilus before

I know this is not related to this bug, but I explain the problem, in
case it helps,
I specifically have problems with figures which were originally saved in
pdf version 1.5 format or pdfs which have rotated (slanted fonts)
exported from inkscape and included in latex.
