I've looked at the code again and I finally found what causes this bug!
From Raring to Saucy, there were these changes to the file
softwarecenter/config.py:

The attachment fix_settings_not_saved.patch seems to be a patch. If
it isn't, please remove the patch flag from the attachment, remove the
patch tag, and if you are a member of the ~ubuntu-reviewers,
