The bug disappeared with one of the latest updates, i.e. with kernel
4.4.0-12-generic this problem doesn't appear anymore. I'll mark this as
fixed.

Everything works fine, except for the external screen ports on the dock.

Could you please run the following command once from a terminal by ensuring you
have the package xdiagnose installed, and that you click the Yes button for
attaching additional debugging information:
apport-collect -p x
It seems that other users having the same hardware setup with a different
distro are also affected:
