If you are running sqeeze center on windows, this is a bug that has been
addressed in the latest beta 7.0.1 version.
You could try upgrading to it.

My controller often doesn't work for periods of 15-20 seconds. You leave
it after putting in music, it turns black, and when wanting to turn down
the volume og skip a tracks it just doesn't respond. The volume
indicator goe sup or down, but northing happens.
