ItÂ’s actually looking for line starting with any whitespace
characters and seems to use this as a differentiation between the
global settings (TITLE, PERFORMER, FILE, REM xxx) and the
track-based settings.
Many other programs actually use the same logic.
To clarify, does it mean that I can have a single FLAC file with a cue
sheet, and SqueezeCenter will be able to pick up the tracks without me
having to break the FLAC into multiple files?

OK for anyone that's interested, I found an answer.
It seems that SlimServer is being really fussy about indentation
formatting of the CUE files I've been receiving.
I found that if I have a CUE file that looks basically like this:
start of file
PERFORMER Mike Wotsisface
TITLE Best of

This could be an issue of interpretation. Once selected, SS/SC do
treat the CUE file as a playlist. However, such files are not
automatically included in your list of playlists. I expect that this is
by design.
To achieve your goal, you would have to add the CUE file to a playlist
