in my expeirence SS expects a very accurate reference to where your
music is store, whereas other programs are more tolerant of relative
references.
so i always wind up editing playlists i create in WindowsMediaPlayer
manually, and relace whatever WMP comes up with with a very explicit
reference

i had an effect similar to yours recently - which may or may not
explain what is going on, but it could be worth a shot.
i use personal-playlist manager plugin for winamp to manage my
playlists. some of them are very big: ~700 tracks.

What are you running the server on and where is the music stored?
Does the server library setting reflect the same information as in the
playlists. If the path to the music doesn't match that in the playlist
from the server's perspective then it won't be able to find it.
