There was a problem with SB2/3 and some versions of the server, where
the remote keys were doubling up. What version of the server are you
running?

I'm running 6.2.1 with firmware 28. I don't think it's remote problems
since it only does it while playing.

It wasn't a problem with the remote.
It was a problem with the server misunderstanding the remote when it
was playing.
If you are comfortable running a slightly pre-release version of the
software, you could download and install 6.2.2 from this page and see
if it's fixed:

There was a problem with SB2/SB3 firmware prior to 35 which meant that
when playing flac files, it was possible for IR commands to be sent to
the server such that it confused button presses. This is fixed in the
most recent nightlies of 6.2 and 6.5 which contain firmware 35.

I wish the OP would have taken more care in typing the subject for this
thread. Every time I see a new post in it, I think that his SB3 has a
firmware bug causing it to produce a tone 92 cents below the lowest
octave of E-flat.
