Depends what you're transcoding to. If you're transcoding to a
lossless format like FLAC, then no loss in quality. But if you're
transcoding to a lossy format like MP3, then you will have a loss in
quality.

Fair enough, but you can see my point, it was working, and now it isn't,
so something's not right!

That's a very sensible suggestion, unless you can explain what the
advantage is of keeping them as WAV's while converting to FLAC is so
very easy (and - I may add - lossless).

Comapare Server Settings/Filetypes between working and faulty system.
If above are the same then compare debug logs for playing the same WAV
file between working and faulty systems using the debug option d_source
and d_directstream.
