I've just upgraded to 6.3.1 on a FC4 server, it has lost my playlists. The playlists are definetly there. I have tried recan playlist which only didn't work I have built a new playlist, saved it, it then appears in playlist window, and it is the saved in the same directory as other playlists. However when i do a rescan that gets lost as well!
