Sorry about the misleading answer.
pfSense 1.2 still does not honor the "noatime" fstab setting!
pfSense 1.2.1RC1 does take the "noatime" in /etc/fstab into account.
I have been working with 1.2.1RC1 for so long that I forgot
it does not work with version 1.2 or earlier.

No, it does not apply to 1.2.1RC1.
It is a welcome change. I was not able to run both the CF and
a HD at the same time before 1.2.1.

Hi Eugene,
Do a "mount" command in the shell. You should get something
like the following:
pfSense:~# mount
/dev/ad0s4a on / (ufs, local, noatime)
...
/dev/ad0s4d on /cf (ufs, local, noatime)
...
The "noatime" option should extend the life of the compact flash
few more years, maybe 5-10 years(?)

I've been trying to get 1.2 full install to boot on my WRAP
from a 4 GByte Transcend CF, unfortunately unsuccessfully
(when installing from physical desktop I've gotten a LUA
install error, in VMWare the result was not bootable).
