While viewing the handle in administrator / edit item / item bitstreams / HammonsJ_2012-2_BODY.pdf.txt [view], I can verify that the PDF was appropriately converted to text and the unique words I see in the file aren't being found using search. If the indexed content via filter-media is truly s

Yes, in your case it makes sense to reimport statistics from logs and try sharding again. Make sure to delete the statistics-[20xx] cores before sharding again. Keep a copy of the unsharded core around in case sharding fails. And compare the number of events before/after sharding, as I suggested.
