For me this problem is caused by both Unity Tweak Tool and Gnome Tweak Tool toggling Large Text on when you change the scaling. If I go to Universal Access and turn Large Text off or only change scaling in Screen Display it all works properly. This suggests some kind of connection with bug #133294
