Wait, it's not fixed for me after all.
What happened is that I had Nautilus opened in another workspace, and this made
it seem that the issue was fixed.
If no Nautilus windows were open before, the issue still occurs.

I found out that You can make the partition bug-resistant by mounting it
on start via /etc/fstab. As mentioned in comment above my Windows
partition was affected by the bug and it is no more - since listed in
/etc/fstab.

It does not have to be different drive - bug exists for different
partition than Linux installation like one occupied by Windows.

have any one of the folders under your home directory, with the exception of
the Trash directory. If you select Trash from the left side pane, then

just one window is opened and minimised, clicking on nautilus icon on
launchbar will opens a new window instead of maximising the minimized
window.
It really doesn't matter which folder is opened. It always happens.

Recently I've found that this bug also affects process windows while
copying from an external drive - those windows cannot be accessed by
clicking on nautilus' icon. Sometimes it gets focus when I click on
external drive icon, sometimes it doesn't. Strange.

Actually there is no need to minimize the original Nautilus window to
reproduce this bug. All it takes is the Nautilus window loosing focus,
e.g. when changing to another application and then attempting to get
back to the Nautilus window showing an external drive.
