appears to only affect Tcl/Tk apps (git gui & gitk).
I usually keep git gui and gitk maximized on the same virtual desktop
and alt-tab between them. Sometimes E flips between them without
reasons:
1) Start with git
To be more clear: The pointer is in window 1, and window 1 is focused.
I use alt-tab to focus window 2, the pointer remains in window 1. On
releasing "alt", the focus reverts to window 1. In 1.0.2 and earlier,
focus remains in window 2, even though the pointer is in window 1.

i have a recent e17 cvs and that option does exactly what it sais:
when you click a window it raise it.
it was a problem in very old versions when you have to restart e17 to
see the effect.

I've also run in that problem. I found an easy way around it : whenever
it "freezes" the keyboard input, just hit + once to change the
keyboard focus to another window, and then again, and you're back to
your original mozilla window but with keyboard focus and input.
