The navigator used is the default resource navigator which doesn't hide anything by itself. It is the CVS and the Subversion plugins that do the hiding and on my 3.1.2 installation .svn directories are getting hidden. You can have projects with the Erlang nature alongside other natures, but there is no support for yaws files.
