There was indeed a problem in my Simulink model. The EK1100 and the
EL2008 were both 0:1 (master:slave). Now its possible to run with the sudo
command.

After changing my user code to work similarly to your RTAI example (matching
the master local clock to the reference clock directly instead of letting the
master update the reference clock) then the DC sync reaches 0ns variation
almost instantly (since there’s only a single slave at the moment).
