If it is sorting by subject then it is because the messages that you have are not setting a In-Reply-To: or References: header. Evolution uses Message-Ids primarily, but if a message doesn't have a In-Reply-To: or References: header, then it has no choice but to thread by subject or not thread at

Check to see where evolution ended up - I think the default is /opt/gnome. Try, as root, "find / -name evolution -print".  That should eventually show you something like "/opt/gnome/bin/evolution" In my case (SuSE 7.3), the main gnome install directory is /opt/gnome, and evolution is in /opt
