A friend gave me a Finale file of a band score. She was using a template
that I had provided for her, but somehow the score order is reversed. The
3rd percussion part is on the top, and the 1st flute is on the bottom. One
thing I know is that she added a staff and then dragged it down below the

Have you remembered to "Specify current lyric"! You find this in the Lyrics
Menu.
A nice new shortcut is to double-click with the Selection Tool on a part of
the Lyric, this will automatic select the appropriate lyrics section (Verse,
Chorus or Section).
