So with enough time will just doing "fink self update" fix this, or is there
another command we should do?

Yesterday I upgraded my OS to Mountain Lion.
Then I followed the instruction from the fink webpage:
-> fink reinstall fink
-> fink configure
(to check that the build's user was setup properly)
then i tried a
fink selfupdate
and everything warked without errors.
