Is it possible that you're running into an issue with the new version of IE?

If you're using FB 2, FDS 2 Web Tier Compiler, or the html-templates that ship with Flex 2 SDK, then you've correctly coded the html wrapper to work with the new version of IE. If you've hand coded, be sure that you've followed the instructions in the link above. One easy way to tell if you're runnning into the Active Content issue is that you have a tooltip when you hover over the swf before the click, saying that you need to click or press enter to continue.
