There is/was a long standing bug in the Cygwin Perl
distro that has/had problems 'sometimes'.  automake
or is it autoconf I forget which seems to tickle it'
FYI - I thought that this had been fixed but it may
just be that it is only fixed in the 'bleed' Perl distribution
if you compile it yourself.

I have circumvented the problem by using 'unix' mounts
and editors that understand the dfference between unix
and dos files.  
Cygwin vi, cygwin emacs,  other editors compiled with Cygwin
and my personal favorite epsilon http://www.lugaru.com

FYI - I can duplicate your problem when not using 
AC_PREREQ(2.13) and am still scratching at it :-(
