I am running FM9 on a laptop AND on a PC, both with Windows7.
FM9 works fine (98% of the time) on the laptop, but I cannot get it to run
more than 30 minutes on my PC without having to exit and restart FrameMaker.
Frustrated does not begin to describe my feeling!

My team has been using MadCap Flare with FrameMaker for years to create
CHM and html help files. Once you have everything set up and know how to
use it, creating online help in either (or both) formats is very easy.

Sounds like you may have copied cross-references from an original location to a
new location. This brings along with it the original source ID marker. You
can't have more than one unique ID marker, else you get wierd cross-reference
issues.
