At least for me, Flare is no substitute for FrameMaker. It crashes more often, does not handle large graphics or vector graphics well, will not rotate cells in tables, lacks support for postscript and some open type fonts, and creates some weirdness with PDF output. However, the tech support is

FrameMaker's stronger for PDF. RoboHelp works fine for generating help from FrameMaker files though I prefer MIF2Go as it's more flexible. Flare's help search engine is weak or at least was up to 7.1. I don't much care for the way it forces you to put each topic in a separate file. FrameMaker has

When you're on the master pages of the offending file and go to View-Body pages, do you get a prompt to keep/remove master page overrides? IIRC sometimes it helps to import the master pages from your template again, or even import from the index file itself. Select 'remove overrides'. Kind reg
