It may have been something "fixed" in the OS and not in the FM application.

Several heading paragraph styles I know are in use and in the book's
documents do not appear in the PDF Setup for Selected Files dialog Include
Paragraphs or Don't Include lists when setting up PDF bookmarks. It does
appear all files in the book are highlighted when I invoke this dialog.

because I'm confident it is clean, but I thought I would try to find the
offending item first. Matt suggested showing all conditional text, then doing a
Select All to see what didn't get selected. I was giving up hope

You might try opening a copy of your structured template and copy/paste the
content from the other document. Save the document and try the compare
again. Maybe the duplicate flow is not in the template but just in that
particular document.
