Fixing labels is pretty easy.

The Wiki leaves out some important pieces of information.
1). You need to manually edit the label file that comes with the
distribution
Do you mean cortical masks? If so, then {lh,rh}.ribbon.mgz are binary
masks. You can convert them to nifti with:
mri_convert lh.ribbon.mgz lh.ribbon.nii
