You still cannot use 3 levels. You will have to use the manual stream,
ie, use mris_preproc, mri_surf2surf (smoothing), mri_glmfit, and

Sorry, I misunderstood.
I've attached a screenshot of what I can see, it does look like there is
probably a different problem now as both the dtifit_FA.nii.gz and
aparc+aseg.bbr.nii are completely off centre.
