You can try mris_transform, although you might need to convert the nonlinear
warp to our format. I’m pretty sure others have done this, so maybe someone
else can comment?

I am working on a project that will involve applying nonlinear work to a
freesurfer surface. This project is in its infancy. I have not figured out
all the details. The nonlinear transform will be in either FNIRT or ANTS
format. Does anyone know how to do this?
