It looks like starting with Freesurfer v7.0.0, bias field correction is done
with ANTS N4 instead of the MINC software. ANTS installation apparently is also
not required. Would it make a difference if I re-ran recon-all after installing
minc toolkit
Not sure what went wrong in your previous run. Do you have ‘mri/orig’ directory
under $SUBJECTS_DIR/subj? Do you have 00x.mgz in that directory?
Re-run with ‘orig.mgz’ is fine. You probably need to name the subject
differently.

II have copied the f.nii.gz file (which contains the functional data filtered
by AROMA) and renamed it as 'fmcpr.nii.gz’.
Do you agree?
The scripts run fine.
