Can anyone tell me if there is a Galaxy VM available for download that
definitely contains the NCBI-BLAST tools?
I have seen several download links for Galaxy VMs that include some tools, but
it is not clear what tools precisely they contain, and if BLAST is one of
them.

Can anyone tell me how to add a tool to Galaxy, to be shown on the panel on the
left? In particular, I'd like to add the 'cuffmerge' tool to the cufflinks (RNA
seq) group under NGS:RNA Analysis. Other cufflinks tools are there
(cufflinks,cuffcompare,cuffdiff), but not cuffmerge.

Our local installation of Galaxy doesn't have the 'cuffmerge' tool under
"NGS:RNA RNA-Seq". It has 'cufflinks', 'cuffcompare', and 'cuffdiff', but no
'cuffmerge', which is essential for the workflow. Could anyone tell me how I
could add "cuffmerge" to the list of tools?

If I were to stop and re-start the Galaxy server with the run.sh script would
jobs that are aleady running or are in the queue be lost when the server is
re-started? If so, is there another method to use which would not lose the
running or queued jobs?
