I've managed to work around this issue with the following steps:
1. Create a site configuration file with the following:
ac_cv_header_stdint_h=no

Much later in the bootstrap process, I get this, which may be related:
libtool: compile: /tmp/gcc-4.5.2-build/./gcc/xgcc -shared-libgcc
