Gerbers don't have holes in the copper where drilled holes go; the
"holes" are stored separetely in the drill file. Load both the copper
and drill files, stack them in the right order, and it should appear
the same as pcb.
As for the 0805's, I'd have to see the .pcb and gerber files to figure

Created a component and modified the pad property to square instead of
rounded, and in the gerber file they show up square, but no indication
of a hole. In pcb there is a hole in the pad. I used the description
