I have a line layer served out with GeoServer. When I add the line as a
WMS in Quantum GIS or ArcMap, I notice that the line is cut in half (see

Sorry, but this isn't how it works at all. Using multiple FeatureTypeStyles
is an important technique in SLD - it is the only way to control rendering
order at the level of entire rules, rather than individual features.
GeoServer, however, doesn't use NamedLayer names or anything else to

Yes, but the problem is I need it to be stored in GeoServer. The polygon can
be used both immediately after being drawn (when I have the geometry locally
and can figure out its bbox), as well as in future sessions (when I don't).

its working in the simplest case. are you sure its seeing the
height.kml file, maybe try making a description.ftl to observe that
working to see if its even the right place.

I have a postgis table with linestring geometry and a shapefile with the
same data.
The elevation attribute is called "cat".
I add a height.ftl file to my layer folder in geoserver data dir.
In the file I have:
