this deliberately with different files open on occasion on Linux Mint (with

One of many ways to start the loan wizard retroactively would be to set it
up with the original figures to start with the first payment in the series
and plan on deleting the past payments that it creates. That may or may
not work well for your particular case.

First off, your approach is backwards. Why are you selecting the
asset/liability accounts when what you want is a report on the expense account?

If it is the old one, then go to File > Open, and choose the new book.
Close Gnucash.
When you re-open Gnucash, it should still open the last used book, but this
time, that will be the new one.
