2 intsances of GnuCash running is certainly possible on Linux also. I do
this deliberately with different files open on occasion on Linux Mint (with
no observable Problems other than sharing the configuation files).

Sounds to me like the prefs are not being set properly.
was that GConf on GC 2.6.x?
although slightly odd for my theory that the recently run list has managed to
get the required file in entry 2 but not entry 1.

Have you tried double-clicking the file and see which one you get?
Can you successfully use File > Open to get the correct file to work in?

Open Gnucash, it will open the last used book.
If it is the old one, then go to File > Open, and choose the new book.
Close Gnucash.
When you re-open Gnucash, it should still open the last used book, but this
time, that will be the new one.

I have just created a new GC book/file, but when I close it and reopen
GC, it opens the old book/file.
